Default Dead Extended USB Headers

On my Shuttle AV49VN Motherboard (P4X400 VT8754 NB, VT8235 SB), the 4 extended USB headers do not work, while the 2 ports on the I/O side do. I'm using a retail copy of Windows Vista Ultimate (32-bit) and the manufacturer has discontinued support on their Motherboard line (they now make XPCs, whatever they are).
They do randomly work after entering and returning from sleep mode, after a shut down or restart the headers do not work. They have previously worked in Windows XP Pro with SP2 and I have not changed any BIOS settings. Does anyone have any suggestions or solutions to my problem?

Yes, and I did not see any problems with my hardware. The Upgrade Advisor did not report a problem either.

It shows all of the USB Controllers, but nothing of whats connected on the dead headers.

The Second to the bottom USB Root Hub is the working Ports and the Bottom one is a External Hub I'm using for now. All the other USB devices above the USB Root Hubs are connected to the working ports and external hub.

I have and it reports on the Device Status, "This device is working properly.", and under Resources Tab it reports "No conflicts".
Is there anything specific you need?

I connect devices to them and see if windows picks them up and see what USB View reports.
